Failure to Repair

I handed in my still functioning Sony M2 Aqua for repair for what I thought was a software a problem and the flap was broken and the speaker sticker was off, Less than 3 days later I receive phone-call telling me to fetch my phone and get told its water damaged and beyond economic repair? How? Is it too expensive to repair because it's still on warranty?
