Money Transfer Goes Missing, bank cannot account for it

I received money from an organisation as an online transfer, an amount of R9296.99. When I logged onto my internet banking I could see the amount reflected. I went to the branch to close my account. Upon closure, I received the remaining amount in cash so that I could deposit this amount over to my new bank (A total amount of R9302.52).

A couple of days later I receive an SMS from Standard bank telling me that my account is overdrawn and that I should visit a branch.

I tried calling the call centre and, as always, they could not help me. The reason I got from the call centre agent was that no deposit is reflected and so I withdrew cash from a balance of R0.00. I was agitated by this because I know my account does not have an overdraft so this could NOT have been possible if the balance was not there at the time of withdrawal.

I went to the branch this morning. The same consultant who helped me close the account remembered me and he started to assist me. As he was trying to help me he said he could not see a cash deposit on their system so he requested to see the SMSs I received upon deposit and withdrawal. I gave these to him and then he called his colleague for clarity. The colleague said that it is possible that the deposit was reversed.

Now I have had a lot of reversed transactions at standard before and my statement would reflect when such transactions are reversed. In this case, the bank is unable to tell me where the money is and why they allowed me to take the amount if I did not have enough on my account.

I have now received a call from the overdraft department or something, telling me that there's interests being charged on the amount I owe to the bank and that this is affecting my credit score. I still need answers on why I was given the money if I did not have enough on my account and also I did not have an overdraft on my account so it could NOT be possible for me to withdraw this amount if I did not have it. The bank cannot even prove that I had the deposit and that it was reversed. We trust the bank with our money, but sometimes the same bank cannot even tell certain actions on our accounts.
